As of the October ATI release (8.42) fglrx does support AIGLX. Unfortunately it's 2D performance is absolutely abysmal. The driver can do all of the Compiz 3D effects flawlessly at speed and then some but can't drag a white window around the screen without tearing

Even with those settings the cube still shows the same desktop, just with the windows minimised, is this meant to happen?

With those settings for me, it works OK...
See attached with Firefox open on one desktop & Amarok on another...

Not 100% sure i follow.
Are you saying you do get the cube but any open windows(meant to be open)are minimized??
Can you use CTRL-ALT-Arrow Keys to spin the cube or indeed right & left mouse buttons similtaneously........OR even MMB possibly??
Do you have the "Desktop cube" and "rotate cube" plugins selected in the Desktop section??
Can you post screen shots???...just use print-screen and save(none of that copy-paste into MS paint first lark)

It seems to be working now, the settings didn't take for some reason and i was messing up. Plus i had 3 desktops, not 4... Gah.
Here is what mine looks like now:
Except, the quality is shocking!
