The earlier PACE STBs, such as the 1000 series used a non standard form of remote signal, IrDA. Hence most remote controllers are incompatible. Some of the latter PACE STBs, and the Samsungs use the more standard RC5 method. However in the world of STBs nothing is totally guaranteed as the STBs tend to have more complex options than say a TV, so some of the signals might still not be achievable with a non cable remote.
Getting Virgin to change your STB if it isn't faulty will probably be a lot of hassle. You may well have to pay a call out charge. Biggest problem is that the engineers, when they have spare STBs for replacements, have whatever they get issued from the stores. That means they may not have the STB type you actually need. Moreover, if they do give you the right box now, they won't guarantee to replace it with another correct box if a fault develops.
