Was this for the same period where the linear channels became available on all tiers? Maybe they had to contractually remove them from VOD in order to move them down??

No, it happened when they upgraded the Catch Up from SD to HD. Other channels had their content upgraded at the same time, like FOX, but access to them for Mix TV customers wasn't affected.
On another topic, I noticed the number of apps on the V6 has dropped from 24 to 23. Anyone know what has been removed? It can't be one that I used, but I'm still curious.

Disney Channel, Disney Junior and Disney XD to leave Sky and VM on 1st October, with all first-run content moving to Disney+.

You would need to ask Premier Sports that question. You pay Premier Sports not Virgin for that add on.

Yep, similar to Netflix, you can either subscribe via Sky or direct to Disney.

Agreed, that statement is a bit misleading.
What makes people retain access to that content is by forking out a further £5pm and subscribing to Disney+. You don't get it by grace of being a Sky customer.
All that Sky customers get extra is the option to have the Disney + app on their Sky Qs.

Also it's not offered at a discount as part of a bundle like Netflix, so greedy Mickey mouse is £5.99p/m or jog on.

Plusnet said the remaining kids channels might be offered as part of their £3p/m extra channels, but that's just an advisor talking.
Let's not forget no Disney channels are on NOWTV but SKY still charge extra for the kids channels on it.

Probably nothing.
Removing 3 channels with very low shares isn't that big a deal. The Kids Pass on NOW TV is only £1 cheaper, and I can't see Sky and Virgin Media reducing the Kids Pack by £1 especially when they already offer more extra 'channels'.
It would be a bigger deal if the Viacom or Turner kids channels were removed as they are more popular:
