Whilst i've never had windows update actually delete documents I have had it reboot a machine in the middle of a file transfer. Ideally want a setting that installs the updates on next reboot rather than the option for automatic or manual... I know disabling auto reboots if there are logged on users be done by group policy or registry edits but that requires one to either be on a domain or to have remembered to do it on the local machine.
