If I use a proxy to download from rapidshare for example, will virgin still know what I am downloading or how much I have downloaded, since they introduce speed cap, I take it they can probably still monitor my download bandwidth?

Simple answer: Yes.
All traffic passes through the UBR, which knows how much has passed through your modem because of your MAC address and IP etc. There is no way to get around traffic shaping, ever.
