How do i manually remove files?

ok - you chose to install a 'new' site in what amounts to the 'root' folder of your webspace (which is the public_html folder) - the 'new' site wanted to install a file called 'index.php' - and there is already one there.
It is better to install any new stuff in its own folder, which you can specify when you run the fantastico script - e.g if you ran the Wordpress installation, you might tell it to install in a folder called 'blog'. It will then be available as http//yoursite.co.uk/blog.
Re manually editing the site - you would need an FTP client to do that - be careful though -I seem to have messed up my site by doing just that
