Suggestions are on by default when the box is installed, so they must have been turned off some time later. So they could have been recorded before that.
How recently did you delete the lost recording? If in the past week, Recording Hiccups might give some clues about where it has gone. (Though I'm not sure which box would show it if you deleted it remotely from the V6)

Suggestions will never overwrite your planned recordings. Clearly something went wrong on your box, but it wasn't because of Suggestions. Most likely the hard drive is starting to fail. Keep a close eye on it.
