It should empty completely usually there is a tube going up and over to the other side of the back of the conditioner section. It uses syphoning action to drain the conditioner and any water added by the machine to start the process, into the machine at the correct time in the wash cycle.

This is why you shouldn't fill with conditioner above the max fill line marked on the drawer. The tube is probably blocked with old conditioner (cholesterol for washing machines), do as Richard S suggested and remove the drawer and give it a good clean with hot soapy water.
