I see some sort of box swap back up feature has been added, that allows you to copy over the following when having a box replaced.

1. Series Links
2. Thumb ratings
3. Auto record wishlists

It's in the TV Anywhere > Manage My TiVo options page

How to copy TiVo settings

If your TiVo box has been swapped for a new one or you have taken an extra TiVo box you can copy some settings to the new box when it’s on the same account.
This needs to be done within 14 days of getting the new TiVo box, after that your original settings won’t be available.

Here’s how you do this:
1. Go to virginmedia.com/tvanywhere.
2. Select Manage My TiVo from the Virgin TV Anywhere menu.

4. Choose the TiVo box you’d like to copy the settings from.
5. Choose the TiVo box you’d like to copy the setting to.
6. Pick the settings you’d like to copy.

You can then review the changes and confirm you’re happy with them, once you do you’ll see a confirmation message. Once you see this it can take up to 30 minutes to complete.
If you have more than one TiVo box already and aren’t sure which box name refers to which box you can find the one you want by finding the TiVo Service Number (TSN). The TiVo Service Number (TSN); is a code that is unique to each TiVo box and helps identify it. To find this:
1. Use your TiVo remote and go to Home > Help & Settings > System Info > System Info.
2. Find the TiVo Service Number (TSN) on the first screen you see.
3. The last 4 digits of the TSN should match the last 4 of the box names at the end of you’re my Shows list on your TV screen.
