I think it would be a mistake to think Apple didn't think there is anything wrong with it. Rather someone whose job it is to sit though and approve or reject applications all day had let one slip by. In this case it's likely an error of judgement.
Obviously they represent Apple and it does tarnish their brand. It highlights a flaw in their approval process, that individual members of staff have to make judgement calls which could impact negatively upon Apple's brand. A lot more difficult that simply checking if the application is harmful to the device or breaks one of the technical rules imposed on developers by Apple.

After years of campaigning against that sort of suppression in their own lives you would have thought they would have known better.

I don't think they are the same thing. Suppression of Homosexuals is not, in my opinion, the same as suppression of those who think that Homosexuality is an illness. People who are homosexuals are not affecting other peoples lives, or certainly don't intend to do so. Whereas those* who are actively opposing homosexuality are certainly seeking to impact upon the lives of others, for something they almost certainly cannot control. I think that opposition to that is justified.
That's not to say I think it should be made illegal but people are certainly entitled to oppose the people who express those views and to protest those who give them a platform to do so.
*'Those' being people who are actively promoting the notion that homosexuality is a illness and can be cured. Not people who are religious, or those who think it is a sin. These groups are not the same thing.
