its all about useing the right tool for the right job, it really is a mess out there but with the right tool its possible.
genericly speaking today, Mpeg2 codecs and .mpg containers that your video and audio sit inside, are the universal import and export formats used to edit,cut and paste your clips in most apps today.
its not perfect, and the final output is far larger than your AVC encoded mpg,mov,mp4,3g final videos, but alas AVC/H.264 cut,paste editors are still few and far between as are the far more versatile .TS(transport stream) A/V containers that all the DVB-* broadcasting use (good for combining many clips or seperate channels if you will, into one single fixed video stream.
to keep it simple, you need a cut and paste editing app that can take the video input (.flv in the case of tube, they are using some AVC/H.264 codecs now but in that .flv container)with the ability to cut and paste your clips then output to generic Mpeg2.
use these mpeg2 clips to then assemple your final video, and output as an .Mpeg container, using an mpeg2 codec, or AVC/h.264 codec for far smaller size for streaming etc.
