Solve the problem by defragging daily I did. It now takes around 10 minutes each maximum to defrag my pc, server and laptop. Bit extreame? Nope. Keeps it running at top speed all the time. I set it as a scheduled task on my server at it runs at 1am, followed by backups at 2-4am (tho the backups dont actually take 2 hours, they're just spread out).
