It should not be necessary - MCE ought to be able to control Sky boxes directly.

I've got a XP Pro machine at home, with an Aver TV studio card in it.
I want to be able to change the sky channel using the PC, so I can connect remotely and change channel should I need to record something while I'm at work.

Red-Eye Serial (http://www.redremote.co.uk/serial) will allow you to do this (for Sky and all Pace cable STBs), if you can persuade your system to send the remote codes to the serial port. Drivers are available to send codes via a command-line executable - see the downloads page on this site.
